I could not understand why option C does not fit into any two usages of when you suggested above.
i interpreted this way - when they applied technology , result is - they could examine molars of prehuman ancestors.
Am i wrong here ?

Thanks :)

the blue part is the part that doesn't make sense. if you interpret the sentence this way, then it means, essentially, 'As they were applying the technology (for unstated reasons... at random? for fun? for some other purpose that wasn't worth mentioning?)... they found out they could look at teeth with it.'
definitely not the point.

consider:
(context: (El Rincon de Buenos Aires = ron's favorite food spot in all of north america)

When I go to Las Vegas, I will stop at El Rincon and pick up a few empanadas.

--> this sentence implies that i'm going to las vegas for other reasons, and that i'll stop for food at el rincon during the trip.

--> if i'm going to las vegas specifically to go get food at el rincon—i.e., if that's the primary (or only) REASON WHY i'm going to vegas in the first place—then this sentence is WRONG.

Okay, I'm totally checking out El Rincon de Buenos Aires next time I'm in Vegas. After all, I really shouldn't be eating at Yama Sushi for EVERY meal. :)

Can I eliminate C on this basis -

The application of a new method for analyzing the chemistry of tooth enamel allows scientists to examine molars of prehuman ancestors and determining that their diets were more varied than had been supposed.

(C) When they applied a new method for analyzing the chemistry of tooth enamel, scientists examined molars of prehuman ancestors, determining

It looks as if 'they' and 'scientists' are two different people here. To me this looks incorrect.

Please confirm. Many Thanks.

Then you tell me who the "they" is supposed to refer to. If you're being honest with yourself, you'll see that the only rational answer is "the scientists". You will *always* know what a pronoun is supposed to refer to; once you have done that, just look to see that that antecedent actually shows up in the sentence.
