I could not understand the use of 'as' in the sentence.
What does the clause 'as was the case with most genetically modified crops' mean?

^^ i suppose so.

however, in this particular instance, you shouldn't be thinking about that at all, because both of those choices contain very plain non-parallelism. ("not ____ but ____"; in both of those choices, the two blanks are mismatched.) if, while solving this problem, you allowed this issue to distract you from the parallelism, that's a major blunder.

on the other hand, if you DID see the parallelism problem--and you're just asking about this issue as part of a thorough review--then that's ok.
just make sure to maintain your priorities!

In Foundation of GMAT verbal chapter 7 the NOT ____ BUT____ parallellism is mismatched and verb(is vs derives) takes precedence over Not X but Y parallellism.

The agency is not a fully independent entity but instead derives its authority from congress
Not (noun) but (verb)
What am i missing here?

1/
the word "but" is a parallel marker by itself.
I only read half the book, but I know the whole story.

note the structure of the second sentence here. the word 'not' is in there, but the only parallel marker is 'but'.

2/
i'm not sure what sort of structure you were expecting, but here it's impossible to make a 'not+X but+Y' construction with the verbs as 'X' and 'Y'. you can't write "The agency not is an xxxx...")
